He attended Wesleyan University and Mount Union College, receiving a Bachelor's degree in 1882, and Boston University, receiving a Master's degree in 1884.
He then began his career at the Cincinnati Conservatory of Music as a teacher.
In 1890 he became the head of the Ohio Military Institute at College Hill, during which time he was ordained a deacon in 1892 and a priest in 1893.
A year later he became the first principal of Culber Military Academy. Thus first head of the Culver Academy was an Episcopal priest - John Heywood McKenzie.
In 1895 accepted a call from Bishop John Hazen White to become rector of St. Mark's, Lima (later Howe), and head of the Howe Military Academy. He held the position until his death. During his tenure he built up the school to make it a flourishing institution.

Indianapolis - Aug. 4 0 The Rev, John Heyward McKenzie, D. D., rector of Howe Military School
at Howe, Ind., head of that school for twenty-five years, and widely known as an educator of
boys, died last night at his home at the school.
Dr. McKenzie was born in Ohio in 1862.
In 1894 he was invited by H. H. Culver, of St. Louis, who estabished to found a boys' school of Lake Maxinkuckee, to take charge of the establishment of the school , and Dr. McKenzie started Culver Military Academy. He remained there only a short time as the next year he was made rector of Howe School.
He was active in the ministry of the Protestant Episcopal Church in the diocese of Northern Indiana.

The rev. John Heyward McKensie, rector of the Howe Military school at
Howe, Ind., died last week at his home at the school.
He had been hear of Howe school for 25 years.
His death followed a nrtvous breakdown about three years ago.
Dr. McKensie who was born in 1862.
In the fall of 1894 he was invitied by H. H. Culver of St. Louis, who decided to found a boys school at Lake Maxinkuckee, to take charge of the schooln and Dr. McKenzie started Culver military Academy
The next year he left to become the rector of Howe School.
